Description
This training aims to teach participants RNA-seq data analysis for performing differential gene expression analyses.
This training session is free (thanks to volunteering trainers) and available for all (permanent and non-permanent) members of the following labs: CIRI, IGFL, LBMC, RDP, MMSB, LBTI, IVPC, IBCP (SFR BioSciences partners).
Requirements
This course will focus on practical application. It can accommodate a maximum of 12 participants. Priority will be given to those who already have an RNA-Seq dataset available, and to those who plan to produce one in the near future. At least 2 sessions will be dedicated to the analysis of your own datasets.

Training will be given in French, with support materials in English.
Content
- Training is divided into 2 parts, each with 5 sessions.
- Each session alternates between theoretical parts with examples on training data and practical parts where participants analyze their own or example datasets.
Part 1: Raw Data Processing
- Quality control of raw sequencing reads
- Cleaning and filtering low-quality reads
- Alignment/mapping of reads to the reference transcriptome
- Generation of count tables per gene or transcript
Part 2: Statistical Analysis
- Differential expression analysis using the R package DESeq2
- Exploration and visualization of statistical results
- Functional enrichment analysis with the clusterProfiler package to identify biological pathways and functions
